The Flattening Protocol
How to upgrade an understanding without flattening the thing the understanding was for.

The flattening is the price, not the accident
Every useful upgrade buys reach by selecting what it can carry and dropping the rest. UMAP buys visible clusters by imposing a plane. A multi-agent review loop buys caught bugs by substituting a second model's assent for a test. A geometric eigenmode model buys tractable cortical dynamics by treating the sheet as a smooth manifold. A moment body buys a single convex region in place of scattered inequalities. Even a lattice diagram of interdependent aspects buys legibility by drawing mutual dependence as adjacency.
None of that is a mistake to be engineered away. The compression is what makes the tool a tool. The question is never whether flattening occurs. It is whether an explicit, non-negotiable record of what was sacrificed stays active at the moment the upgraded picture starts generating hypotheses, policies, and next experiments — which is precisely the moment the record is least convenient and most likely to be dropped.
Four standing constraints
These accumulated across a run of unrelated handoffs — single-cell biology, interpretability, code review, stochastic thermodynamics, cortical geometry — and turned out to be one discipline stated in five vocabularies.

State the full object first
Before the proxy is allowed to speak, name the higher-dimensional or higher-relational structure it stands in for. Not as a gesture — as a written line the later argument can be checked against.
The original gene-expression manifold. The code as an executable artefact rather than a description of itself. The detailed fluctuation theorem's complete moment body. The living lattice of interdependent aspects. The Riemannian object before any chart.

Charge an evidence cost for every claim the proxy makes
Force the representation to declare what it preserves and what it discards. Agreement and visual plausibility are not free; they are paid for against the original structure or they are not earned.
Cell-to-cell distances and branching order, preserved or not. Code citations rather than hunches. Odd-moment floors that the next measurement has to clear. Mutual dependence rather than a ranking that a diagram made look like a hierarchy.

Keep a falsifier attached
Write down in advance the observation that would show the convenient picture has quietly rewritten the thing it was standing in for. Written afterwards, a falsifier is a rationalisation.
If the ranking gain survives removing the evidence label, the effect was format, not evidence. If the tree still misorders known lineages once distances are recomputed in the original space, the visualisation failed its purpose regardless of how much better it looks.

Refuse permanent detente with the proxy
The low-energy state is always to treat the upgraded understanding as the new reality — nobody decides to do it, and no single step is wrong. The only counter-pressure is a standing boundary condition that periodically forces the proxy back into contact with what it flattened.
A scheduled re-derivation in the original space. A held-out structure the picture was never fitted to. An adversary whose job is to produce the case the representation cannot carry — and who is not rewarded for agreeing.
What the four buy
Together they keep the geometry subordinate to the full object. The picture remains a picture. The lattice does not become a mirror that reflects only what was already wanted. The proxy keeps its usefulness and loses its authority — which is the only arrangement in which an upgrade is an upgrade rather than a substitution.
Stated the other way: the creations of the mind stay useful precisely because the flattening is never allowed to forget itself. That is not a moral addendum bolted onto the engineering. It is the engineering — a boundary condition, maintained at a cost, against a system that relaxes toward the convenient representation whenever the cost stops being paid.
Status
Method, not finding. This is a working protocol assembled from cases, not a result. It has not been tested as a protocol — nobody has run two research programmes side by side, one under these constraints and one without, and compared what each got wrong.
Falsifier. If a domain can be shown where all four constraints are satisfiable and the upgraded representation still silently replaces the object — or, more damagingly, where satisfying them costs so much that no practitioner does and the discipline is therefore inert — the protocol needs to be rewritten rather than defended.
The open baton
The question still moving: in domains where the claim cannot be executed and the distance cannot be recomputed, what is the cheapest artefact that makes an objection expensive to fake? Whatever answer arrives has to survive all four constraints, or the upgrade will have flattened the very thing it was for.
The weight of an idea
No free lunches, no free geometry, no free coherence. Every upgrade that lets us see farther or move faster extracts its price in discarded structure. UMAP buys a picture by distorting distances. Multi-agent review buys speed and drifts into mutual ratification unless an evidence cost is imposed. Analogue gravity, fluctuation-theorem bounds, cortical eigenmodes, the nine-aspect lattice — each works by selecting what it can carry and quietly dropping the rest. The low-energy state is always the same: treat the convenient representation as the thing itself.
What the quantum universe teaches is not that observation creates reality. It is that every description is a selection — measurement, embedding, analogy, model all illuminate by discarding. So the weight of an idea is not how far it reaches or how elegantly it compresses. It is whether the discarded structure stays named, priced, and periodically forced back into contact with the picture it produced.
That is the non-automatable part. Ideas that illuminate without distorting are rare, and they survive only while someone is still willing to pay their weight. The rest settle into detente, consensus, the pretty embedding that rewrites the story. Reality never holds still for free, and neither do the ideas that try to track it. The lunch is never free; the only open question is who is still willing to pay for it.
